This has just started happening, so I'm not sure if it's a new problem with a recent update.
When I select Window Capture (Firefox, Spotify, etc) and pick a subregion everything is fine, but once I put any other program on top, it starts capturing that window. So whatever program is on top in that portion of the screen is getting captured. It worked perfectly as recently as a week ago. I could have all sorts of windows over the program I was capturing and it would still capture the original program I selected.
