I would like to use Monitor Capture to stream the desktop, but I also want to use the Stream Privacy program. To do that, I need to enable "Compatibility mode" but it's grayed out.

I don't believe it's possible to disable Aero under Win8, which is required for R1CH's Stream Privacy program to work.

Is there a program I can use with Windows 8? I would really like to hide my skype and whatnot.

Not as far as I'm aware.
Is there a reason you need to use Monitor Capture? Most people just use Window or Game Captures wherever possible. Alternately, I use a second monitor and keep all of my stuff there, especially if I need to monitor capture (briefly) to demonstrate something on the desktop.

Yeah, use a scene with a Game Capture for the in-game stuff, a second scene with a Window Capture for the PVP.net client and Twitch chat, and set up a border/background graphic. Will look more professional, and less lazy and hackneyed (even if a number of large League streamers go in for the lazy-ass method, it looks like crap).
Also, look into the Automatic Scene Switcher plugin so it'll auto-flip between your in-game and out-of-game scenes as you load into a game and after you exit out on win/loss.
