Question / Help Capturing Video files

I have a video player that plays my flv files, so I capture that..not a problem...but what is a problem is I have 2 flv files in the playlist. If I do a sub screen region capture set for one file all is fine...but where the problem come in is when the player loads the next flv file, the video height and witdh are different..so it will either show extra stuff, or not show the whole video image depending on the scrren region set from the first flv file. Anyone know if theres a work around, or a different player that might work better? I am currently using VLC 2012. I need to add some commercials to give us a break during the stream...so would like to be able to add 2-3 small clips...but hard to download everything in the same exact hieght and width so when they load, all the options from the player itself are not in the sub region. Hope I explained this well enough.
I can do a quick vid if I need to.

Well you have a few options. MediaPlayerClassic for example allows to disable this auto-resizing, so the videoplayer always keeps the same size and resizes the video. You can also as noted resize all videos to the same size to circumvent this. And VLC also has the option to not resize itself:

(restart VLC after setting this)
Finally, someday the VideoPlugin might be finished so you can add the Videos right into OBS.
