when I try to have multiple audio channels set so I can record my desktop sound separate from my mic audio it doesn't capture the sources while on the separate channels only if both are on the same one.

So you're checking your recordings how exactly?

VLC will normally only play one audio track at a time. Is it showing both tracks?

If I open the same video with VLC I get Mic audio. when I open it with Windows media player I get the desktop audio when I open it with adobe audition I get desktop audio and the same when I open it with Premiere pro

When you right-click on the video while it's loaded in VLC you get the option to choose between tracks.

The problem is audition and premiere not recognizing multiple audio tracks properly.

it used to and for a time I would have to take a file into audition to get both audio tracks to work properly

and now when I import a file with three tracks to audition it works

Audacity from http://www.audacityteam.org/ can process individual tracks as well. You may need the ffmpeg import plugin for it.
