Hi, I cant seem to capture my league of legend client properly : http://imgur.com/xWa3xEo
When I finally make it work, after league closes, its back to the problem above.

Im running my main monitor in 2560x1440 and the stream is downscaled to 1280x720. My league client is often too small and I need to enlarge it due the high definition of my monitor, I think its a part of the problem. Also, I can't seem to run league of legend in borderless mode cause it doesnt take up the whole screen (game isnt made to be played on higher than 1080p) so its just like a window in the middle of my desktop. This doesnt allow me to change my active window to something else than the game without it freezing until I get back to it.

Any idea how to fix my two problems ?

The PVP.net client is smaller than the in-game client window. Just hit the 'edit scene' button, and resize it larger to fill the space. If you are resizing the pvp.net window and it's snapping back to the default size post-game, that's how Riot coded it, and isn't something that OBS can change.

The second issue is fully a problem with League (and how fullscreen games work at the OS level), and is not something OBS can fix.

Only rather lame suggestion I could offer would be temporarily switching your 1440p monitor into 720p mode. As it's a power-of-two ratio, it should map each pixel to four pixels on-screen and not look as terrible as doing so would on a 1080p monitor (or running a 1440p at 1080p). As an added bonus, you could stream with no downscale at that point, which will provide excellent quality on the viewers' end (downscale will always look worse than native).
