Not sure if anyone's figured out a way around this, but TwitchAlerts changed a few revisions ago to have just an untitled, borderless 'main' window, with a separate control-cluster panel, to make capturing it easier (?). Unfortunately, it seems that OBS is unable to 'grab' the main window now. Unless you go in, select 'capture sub-region', click 'choose sub-region', then click anywhere and hit OK. Then OBS can 'see' it.
Not sure what TwitchAlerts is doing or why OBS can't find it as a global source (when TA was started before OBS) until you do that, or if there'd be a way to fix the window capture somehow. Minor annoyance, but if it can be fixed...
