I'm trying to stream a program called VRC: http://www1.metacraft.com/VRC/

Everytime I try to go into Game Capture, it flashes every second or so. I've tried Window Capture, and that works okay, but when I switch windows the stream shows each window.

Use a Window Capture, and ENable Aero. It makes OBS run much more smoothly and efficiently if it's on. Also, it prevents any overlapping windows from being shown on-stream as it allows OBS to directly grab the window's Aero texture from the offscreen buffer.
Make sure 'disable Aero' isn't checked in the settings, and that you're using an Aero enabled theme in Windows. (right click on an empty part of your desktop, Personalize, then select an Aero Theme)
