Pitch Change and Gapping Audio: Depends on Which Input

I'm testing a streaming server setup with OBS driving nginx for rtmp streaming.

I'm observing some behavior I cannot explain:

When the audio source is direct from a digital device (MOTU 896 mk III), the audio is the correct pitch, but it is gapping at frequent and regular intervals about 1/s.

When I feed the analog out of that source through the mixing board and then into the PC sound card (motherboard audio) input and use THAT source in OBS, the audio is a semitone lower in pitch and the playback is without gaps.

There is no reason I can think of why which audio source I choose would affect smoothness of streaming OR the pitch of the audio.

Has anyone experienced this? Why does this happen? What is the mechanism behind it?
