Overlapped audio causes silence at the end of a video

Part way through recording, the audio for a few seconds/minutes later in the video gets put too early which means it overlaps the audio already there and leaves silence for a minute or two at the end of the video where there should be sound. I can't separate this audio in post as it is embedded in the recording as the glitched audio, it isn't two audio tracks on top of each other or something like that. They have combined into one audio track.
