When you record multiple audio tracks in a video, and then play them back using VLC or similar player software, you will need to select which track you want to hear. It will not play them all at once. For your first example in the original post, your mic is being recorded to track 2. In order to hear the mic, you would need to select track 2 in VLC. In your second example, your mic is being recorded to track 1 along with your desktop audio. In this case, the player will play back track 1 by default, and you'll hear both.

Incidentally, recording more tracks to a file than you need will make the file bigger than it needs to be.

Wow That was it! I feel really stupid. Thank you a lot! this has been driving me up a wall trying to fix it. It's so weird it use to play both tracks than just played one.
