On a monitor capture this is not really feasible. But (on Windows 7) for a window capture you just need to make sure Aero is active (its always on, on Windows 8). In most cases people probably put those windows on their second monitor to not show them.
There are/were tools like shiftwindow that let you hide single windows, although this could eat quite some resources, you would have to google a bit and see if they still exist.
