if I have a Elgato hd60 pro. And I'm using a hdmi 2.0 out of my graphics card to supply 1080p at 144hz to my monitor will the Elgato effect the 144hz coming from the hdmi in the pass through or no.

The HD60 Pro can pass through up to 1080p60. If you want to use HDMI 2.0 at 144Hz, you will need a different setup.
