Question / Help Chrome Window capture not working

So as the title says, with the recent Google Chrome update, the window capture mode can no longer capture windows such as the Twitch alerts chat window, or the Donation counter. I have also found that some games have overlaying windows, and pause the game on the preview/stream! I will have some pics for you to see, including my settings.
