I use window capture to capture my game. I used to be able to have only my game show on screen and nothing else. Now everytime I hover another window over the window I have selected, it shows up on stream. Is there a way to turn this off? Thanks for any help!

Theres my log file. I found a video on youtube explaining window captures. It said to make sure aero disabled is not checked, and its not on my settings but I'm still getting windows over my captured window.

That's because Aero is a windows thing. Set an Aero theme in windows 7 to enable it.
