what would be a "acceptable" ammount of skipped and missed frames?

i was messing around with settings on my laptop and so far i've gotten only about %.1 of skipped and missed frames. Cpu usage is low and i don't get the encoder is overloaded message.

Cpu is Intel Celeron N4020 CPU @ 1.10GHz
GPU was intergrated graphics.

I primarily use this system for my retro game setup. Gamecube with a Carby hdmi adapter

Depends on what you're doing. If you're making a movie for commercial release, then the answer is likely "zero". If it's simply an archive record of what happened, then the answer could be "a lot, as long as it's still intelligible".

Generally, know your framerate, figure out *when* the dropped frames are (initial startup doesn't matter, but it still feeds the metrics, so the number will be off for a while until the extra startup load becomes an insignificant part of the total time), and for the ones that matter, figure out *how often* a frame is dropped. If you're losing one every 10 seconds or so, probably no one's going to notice. If you're losing 6 every second at 30fps, that might be a problem!
 
If this is just a capture system and you don't tab in or out of games running on the system the answer is zero
