[SOLVED] My attempt to keep playing with settings has finally paid off. I found that there were some things needed. First, verify game files, directx appeared to be damaged in my case.
In-game I found that putting the game on Windows Borderless and forcing the game to run on 1 card and then resetting the settings from high to medium and then back up high (for some reason this fixed something) worked for me. In OBS I do not use multi-adapter compatibility as all SLI features for CSGO are disabled. The issue seemed to be a combination of the recent CSGO Patch and SLI.

First off I want to point out that this issue only points to the game Counter-Strike: Global Offensive.
The issue in question is that whenever I stream this game, the game simply becomes 'unplayable'. The reason might sound odd but then again maybe obvious.
When playing CSGO I get with easy around let's say on average 250 FPS. (too high to notice anyway). But when streaming this game gets frequent drops to 80-100 fps, which is noticable as huge stutter. The game will feel laggy and choppy rendering it simply unplayable. Now this issue is on CSGO only.
To give some side info, games like: GTAV, BF4, War Thunder, Arma 3, DiRT Rally, Call of Duty AW etc all run fine on 720P with 30FPS or even 60FPS. No issues at all. But when we go to CSGO all hell breaks loose.
Some things I have tried;
Multi-adapter both on or off, since I use SLI I knew that this was something important to test. When this setting is turned off it will result in loads of issues with trying to stream and in-game. With the setting on it just keeps it to in-game issues.
Anti cheat On/Off, no difference to be seen.
Lock framerate, nothing different with either on or ff.
Disabling SLI for CSGO in general, no difference either.
Disabling SLI for OBS in General, no difference either.
I am confident it has to do with SLI as this is often the cause, it is generally known that SLI + Streaming = Hell.
Some side noties: CSGO is in general having diffuculties since the last patch. I noticed that along me there are numerous people who report Micro-Stutter in the game itself now, both SLI and non-SLi users. This issue seems to be getting ignored.
Other really odd sidenote; When streaming to YouTube there is stutter but it aint horrible and the game remains fairly playable (though still very often stutter), when streaming to Twitch howver it is nothing but stutter in-game. It is odd to see that streaming to a different service has so much effect.

GPU: GeForce GTX 780 6GB SLI
CPU: Intel(R) Core(TM) i7-4770K CPU @ 3.50GHz
Memory: 16 GB RAM 1600Mhz
