Question / Help Reverb/Echo When Switching Audio Input

I recently had an issue with OBS on my Linux Mint 17 machine. I was recording Minecraft gameplay through the laptop's audio output and my voice using a Blue Yeti microphone. I forgot to set the Yeti as my audio input device in pulse before I hit record. As one would expect none of my voice audio was captured. Once I realized my error I went into the Pulse Audio sound manager and set my mic up as the default input and went back to recording. Normally when I do this I restart OBS and everything works as it should. This time however I didn't restart OBS and the audio that I captured had a reverb/echo like effect. Any ideas on what could cause this?
