I've been having this issue when recording where, depending if my headphones are in use or my speakers, causes a major difference in quality. If I use my headphones to listen to in-program audio, the audio comes out crystal clear and is perfectly fine. However, if I use my speakers to listen to audio, the audio is recorded with a tinny-quality, nowhere near as nice as if I was recording while using my headphones. I put the log in quotes, in the session I did two recordings, the first one where I recorded while using the audio jack (thus the audio is saved w/o any noticeable loss in quality) and the second where my speakers were used (w/ the audio being recorded with much lower quality).
