There appears to be a glitch where lists of files to be remuxed don't encode properly as MP4s. VLC opens them, but Premiere does not. It works with the same files and settings when they're done one at a time, including when set to auto-convert upon completion, but when it's done as a list, they don't encode properly and Premiere can't import them (citing incompatible compression type).
