I create hotkeys 1-9 using the number keypad and they work fine. I use CTRL + num 1-9 for additional hotkeys. If I close out OBS and then come back in, only some of the CTRL + numbers will work and I lose others. It's like OBS doesn't see the CTRL keystroke. Any assistance would be appreciated. I've entered each hotkey and applied separately but it doesn't seem to save.

There is a pull request to fix this https://github.com/obsproject/obs-studio/pull/5095 No idea if or when it might be accepted, so you will need to do a private build if you want the fix immediately.

OBS hotkeys are not shortcuts. They are hotkeys.
If you set a hotkey to an un-modified key, it will trigger any time that key is pressed, including if a modifier key is held.
So if you have NUM5 set to mute mic, and CTRL+NUM5 set to change to a scene, pressing CTRL+NUM5 will trigger both hotkeys.
