If i record gameplay with facecam will the files be seperate from the two?

Nope all the video from your scene is put into one file, there is no way to separate them.

If i were to record my facecam seperately how would i sync them?

You could sync them using a video editor like Sony Vegas using an audio cue to match the face with the game
