HELP! "Recording remuxed, but the file may be incomplete" Message

My church just recently installed a brand new, turn-key streaming video system using OBS on a brand new Windows 10 computer At the time it was installed I was able to remux practice videos. Now, when I try to remux our videos I get this response, "Recording remuxed, but the file may be incomplete". An example, one MKV file is 00:16:00 minutes long, when it remuxes, the MP4 file is 00:00:00 minutes long. The only program I could get to work in reformatting the MKV file into an MP4 is Wondershare Filmora. Is this an issue with the current version? Or could it be in my settings? I need to get this fixed!!

I've been struggling with the same issue, trying to recover footage from a couple multi-hour sessions I recorded in 4K. I think it has to do with choosing more than one audio track, but I'm waiting for a chance to retest and see if that fixes the problem.

After several failed attempts remuxing with other programs, I finally got it to work with FFMPEG, and integrated it with NVDEC & NVENC so it wouldn't be so slow. I've spent literal days on this, swimming through various forums because I have an urgent project deadline for this video. If I nail down the cause for sure, I'll update here.
