I run a setup with a work screen (where I have my material including OBS) and a prompter screen, which is the one I make a capture of.
The Scene contains a small camera feed with the chroma key filter (top right) and then I capture the other screen where the window in this case is from a Commodore 64 emulator.
The issue is that the chroma key is applied to the windows on the screen - not only the camera feed one.
Without the camera feed:
With the camera feed:
Looking at the filter menu of the Emulator window, as you see there is no filter on it and the preview look perfectly fine. Not chroma keyed as it looks on the main screen and also as it is in the recorded video.
