Question / Help Getting reoccurring but temporary stuttering without fps drops or changes in responsiveness.

I'm on Windows 7 64 bit, latest OBS Studio version. My specs are 8gb ram, Intel core i5 750 and Nvidia Geforce GTX 560 TI. I'm recording to a separate 2tb Hard Drive (though I'm not sure which it is). I'm using the simple ''indistinguishable but large filesize'' setting. My screen is 1920x1080 and I'm recording at that, but I'm outputting it at 1280 x 720 cause it can't handle playing at 60 fps in 1080. While it works fine with Dxtory and fraps, in OBS after a few minutes it will stutter for a few minutes, and then return back to normal. While stuttering my mouse movement remains responsive, and the fps remains high. It is playable but it looks like shit.

I have already tried uninstalling my display drivers, rebooting, installing the latest driver and rebooting again but that didn't do it.

I'd also like to note, I kept having stutters when recording the emulator visualboy advance 1.8 when it was set on OpenGL, but then I set it to (I think directdraw?) and it worked fine. It seems that it has more performance issues with OpenGL games.
