choppy video

I recorded a instruction session about a month ago. The output was less than desirable.... it is choppy. It stops and starts the video while the audio is fine. I was told that I should have recorded it as a mkv file rather than flv. I converted it but there was no improvement. My question is how do I convert it or what can I do to make it useable and were they correct in what they told me concerning mkv/flv?

The beginning of the video is not as choppy as later. (it is still bad but if it stayed as choppy in later as it is in the beginning it would have been usable)
